Am I correct in understanding that units with the infantry (or beast) and flying keywords can move freely through ruins? Units such as warp spiders and swooping hawks can move diagonally through floor, or even fly straight through ruins in the same way as previous editions, right? The new flying rules that require units to go over terrain would only be for non-infantry, like demon princes with wings, Bloodthirster, wave serpents, etc.

Yes, you only have to use the "fly over terrain" mechanic to move over terrain that you can't move directly through.

Is it also the case that a flying unit (or any model) cannot stand on any of the floors if it’s too tall to fit under the ceiling? Like, the rules for ruins don’t specify anything other than the base cannot overhang the ledge. But likewise a model can’t go inside the ruins if it’s too tall to fit?

Correct. You and your opponent may opt to allow it via Wobbly Models (pg 7), but technically if it doesn't fit then it can not be there.

Sometimes you run into cases where the base of the model fits but height doesn't due to elements that are sticking out (i.e. banners, inceptors).

So by definition it doesn’t fit, then. If it won’t fit, it won’t fit, and wobbly model isn’t something that can be twisted for this situation. It’s simply a physical limitation, and the rules don’t have any provision for counts-as locations in this instance. Plonk your model somewhere else!
